The Doctor's Headquarters, also known as The Doctor's Lair, is a location seen in Chapter 4: Safe Haven of Poppy Playtime.
This location is near the prison and is where Harley Sawyer's brain is located. It is ultimately the area where he controlled everything from with the Omni-Hand.

Upon Harley Sawyer becoming Experiment 1354, his brain was stored inside this room, providing employees with access to his knowledge. Below the room were dozens of computers, which most likely allowed Sawyer to communicate with the employees before his obtaining of an Omni-Hand.
After The Hour of Joy, The Doctor obtained unlimited access to the Prison's technology, and it was most likely then that he took control of what would become his reserve bodies and moved them to the Lair in order to better protect himself.
Chapter 4: Safe Haven[]
The Player was tasked by Doey the Doughman to retrieve the Omni-Hand from The Doctor in order to repair Safe Haven's generator. After facing Yarnaby, a giant Baba Chops plush and several traps, The Player reaches The Doctor's Lair via an elevator. The moment they enter, however, The Doctor inside one of his Bodies, grabs them from behind and throws them onto a trapdoor. After sarcastically waving at them, the trapdoor opens, and The Player falls into the computer-filled area below.
Attempting to return back to The Doctor’s room, The Player navigates through the area, finding batteries and placing them into the central computers, while avoiding The Doctor's Bodies, which occasionally turn on to search for them. Upon relocating all four batteries, The Player returns to The Doctor’s room and remove his Omni-Chip, which causes a massive power surge in his tank. Desperately, The Doctor sends all of his Bodies at The Player to kill them and retrieve the Chip, but, before they can do so, the tank his brain is in implodes, killing him and causing all the Bodies to power off. With his dying words, he tells The Player that they "saved no one".
After this, The Player, using a piece of machinery, puts the Omni-Chip onto their Red Hand, turning it into an Omni-Hand, and they return to Safe Haven.
